The conformation of dna can affect its migration through a gel. There are other confirmation of dna that affects how dna goes through the gel. Plasmids don"t usually sit around within an open circle. Purified a supercoiled dna on gel moves faster than a dna fragment on the cell. It"s more compact and worms it"s way throughout the cell faster. Cutting or nick the dna leads to a break in the supercoil and becomes open circular. Open circular moves slower because it is less compact.
