Steps to measure fluorescence intensity and area of a shape: 1-first, open imagej and go to: analyze, set measurements. 2-in set measurements select area, min & max gray value, integrated density, and mean gray value: 3-go to file, select and open the image (should be in tiff format). 4-follow the contour of the synapse or shape with the mouse holding down he left mouse button until you surround the shape entirely, not too far from the synapse. 6-you should now see a popup box with a stack of values for that first synapse. 7-to set your background fluorescence, you select a region next to your synapse that is dark, so there is not fluorescence in that area. You can make a circle like in the figure below. If you select three different circles around that synapse, the measurements will be more accurate. 8-repeat the steps: select measure from the analyze menu.
