Lots of repeats in big genomes confuses computer causes gaps some times just way too much data, need more computer. Sometimes you"re still just missing portions of the genome low coverage. Gel electrophoresis measure size of chromosomes only good for small chromosomes (organelles) because big chromosomes get stuck in the gel. Ex have a puzzle, have all the pieces and know what it should look like.
