Involves scanning through genomes of many different individuals, some with and others without, a focal trait of interest, to search for markers associated with expression of the trait. Requires detailed maps of the entire genome of a species, as well as genotype information for very large numbers of individuals. For this reason, they have proven most effective for humans and a few unusually well-studied genetic model species. Instead of crossing individuals from genetically divergent populations, gwa studies begin with large numbers of individuals sampled from within a single population. These individuals are grouped according to their phenotype - presence or absence of a particular disease, for example, Then they are compared, marker for marker, across the genome, in an attempt to identify alleles whose presence is correlated with the trait of interests.
