Not every single snp is typed across the genome. One or two snps can be tagged so gwas is less harmful. The snp we have detected is merely a representative of the neighborhood, probably has nothing to do with the gene. The genome has a 3d structure that might interact with another region. Rather than typing millions of snps find the lead snp by typing a few hundred snp. Must consider variants that go along with the snp. Dna is not a nice linear sequence, it is a broccoli structure. Make encyclopedia of the non-coding regions that help interpret people"s genomes. Take one locus and run through example and how it influences the disease. Do you ride a bike or car, how much exercise do you do? genetics. If you want to understand the locus, you need to understand the gene itself.
