Chemotherapy are drugs that target dividing cells: targets cancer cells (cells that divide unregulated) as well as all dividing cells. Most cells in our bodies are terminally differentiated cells so therefore targeting the differentiating cells does not kill us. A lot of our cells in our bodies are not dividing. At the molecular level, stem cells and terminally differentiated cells differ: structural differences, genes differ.
